I think as a general rule Spring is the best, say from mid-March to late April is a good time to see the desert in bloom, at least that was my experience growing up. It may be a good idea to get in touch with a botanical garden in Arizona and people there might have a better sense of specific conditions yearly.

Much of the attraction is outside. However, there also are interesting inside exhibits. If a rainy day is the only chance for a visit, I would still be inclined to visit. A light rain wouldn't stop me. Heavy rain - I'd wait for a drier day/check the forecast to see if an improvement is projected later in the day. There is an eating spot/covered porch to wait out a storm. The weather was hot the day of my visit. I wouldn't have minded a little rain that might have cooled things off a bit.
